Short answer. Fly into Komodo Airport (LBJ) at Labuan Bajo, almost always connecting through Denpasar Bali or Jakarta. Arrive the day before your boat: pickup for a 3D2N departure is around 09:00, and same-morning arrivals leave no margin for the delays that are routine on this route.
The boat is the easy part. Getting to the boat is where Komodo trips go wrong, and almost always for the same reason: someone booked a morning flight on departure day. This is the logistics page nobody writes and everybody needs.
How do you actually get there?
Labuan Bajo sits on the western tip of Flores and is served by Komodo Airport, code LBJ. There are no long-haul international arrivals; you connect domestically. The overwhelming majority of visitors route through Denpasar in Bali, which has the most frequent service and the shortest hop. Jakarta is the other main gateway, and there are connections from other Indonesian hubs depending on the season.

Why you should arrive the day before
Three reasons, and every one of them has stranded someone.
Weather is the first. Flights into Labuan Bajo are affected by conditions at both ends, and delays and cancellations are not exotic events here. Aircraft rotation is the second: a delay earlier in the day cascades, and the afternoon service is generally less reliable than the first wave. And the third is simply that a boat leaving at 10:00 does not wait. It has twenty other guests, a ranger schedule and a tide.
An overnight in Labuan Bajo removes all three risks for the cost of one hotel night. It also means you board rested rather than having been awake since 04:00, which materially changes how much you enjoy Kelor that afternoon and Padar the next morning.
What the included transfer actually covers

Read that precisely: it is the mainland area near the harbour, not any address on Flores. If you are staying out along the coast toward the resorts, or up in the hills, confirm in advance whether your hotel falls inside the covered zone.

Flying home on the last day
The three-day route returns to harbour before lunch on day three. In practice that means an afternoon flight is fine and a lunchtime one is not, because the return run is subject to the same tide and sea-state variables as everything else.
- Afternoon departure from LBJ: comfortable on a 3D2N return.
- Same-day international connection out of Denpasar: possible, but leave a wide gap and expect to spend the evening in transit.
- One more night in Labuan Bajo after the boat: the low-stress option, and the town is pleasant enough to justify it.

What about arriving by sea?
Longer crossings from Lombok toward Komodo do exist in the Indonesian market, usually as four-day routes via Kenawa, Moyo, Satonda and Gili Laba, and travellers occasionally ask whether they can join one instead of flying. Treat it as a separate trip rather than a transfer: it takes days rather than hours, the park ticketing differs, and it is not interchangeable with a Labuan Bajo round trip. Where to stay the night before
Labuan Bajo has everything from hostels to hillside resorts, and for a single night before boarding the sensible criterion is proximity to the harbour rather than luxury. You are arriving in the evening and leaving at 09:00; a room with a good shower and a short transfer beats a spectacular view you will see for forty minutes.
The other consideration is luggage. Cabins on any boat are compact, and you do not need a large suitcase at sea. Most hotels in town will store the bag you leave behind for the duration of the trip, which is worth arranging when you check in rather than on the way out the door.
